The years between the Nine-Tails attack and Naruto's graduation were outwardly more peaceful than the Shinobi World Wars.
Internally, Konoha experienced several extremely serious crises.
OROCHIMARU'S FORBIDDEN RESEARCH
Orochimaru had long sought immortality and complete knowledge of ninjutsu.
His experiments increasingly violated Konoha law.
Research involved human subjects and forbidden biological methods.
Hiruzen eventually discovered aspects of his activities.
Despite being Orochimaru's teacher, Hiruzen could not bring himself to kill him when he had the opportunity.
Orochimaru escaped Konoha.
He became a missing-nin.
This failure would have major consequences later.
OROCHIMARU AND AKATSUKI
Orochimaru later became associated with Akatsuki for a period.
His desire to obtain Itachi Uchiha's body contributed to conflict.
After failing against Itachi's Sharingan, Orochimaru eventually separated from Akatsuki and continued his research independently.
The complete details of his Akatsuki membership should not be common civilian knowledge.
HYŪGA AFFAIR
Three years after the Nine-Tails attack, Konoha and Kumogakure attempted to end hostilities through a peace treaty.
The signing coincided with Hinata Hyūga's third birthday.
During the visit, Kumo's Head Ninja attempted to kidnap Hinata.
The objective was to acquire the secrets of the Byakugan.
Hiashi Hyūga discovered the kidnapping and killed the attacker.
Kumogakure demanded Hiashi's body as compensation and threatened renewed war.
HIZASHI'S SACRIFICE
Hiashi was head of the Hyūga main house.
His twin brother Hizashi belonged to the branch house.
Because Hizashi was marked with the branch-family cursed seal, his Byakugan would be protected after death.
Hizashi died in his brother's place.
The decision prevented Kumo from obtaining useful Byakugan secrets.
It also preserved peace.
Hizashi's son Neji grew up believing his father had been sacrificed solely because of the main-house hierarchy.
This shaped Neji's resentment and fatalistic worldview.
The Hyūga Affair occurred three years after the Nine-Tails attack during a Konoha–Kumo peace process and centered on an attempted kidnapping of Hinata for the Byakugan.
UCHIHA POLITICAL CRISIS
Suspicion after the Nine-Tails attack caused Konoha leadership to monitor the Uchiha closely.
The clan became increasingly isolated.
Many Uchiha concluded that the village government would never trust them.
Under Fugaku Uchiha, parts of the clan began planning a coup d'état.
ITACHI AS DOUBLE AGENT
Itachi Uchiha entered ANBU.
The clan viewed his position as useful for gathering information from village leadership.
However, Itachi increasingly opposed the coup.
He believed civil war inside Konoha could encourage foreign nations to attack and potentially create another Shinobi World War.
Itachi began providing information to Konoha leadership.
SHISUI UCHIHA
Shisui also opposed the coup.
His Mangekyō Sharingan possessed Kotoamatsukami, an extraordinarily subtle genjutsu.
Shisui planned to use it to prevent the coup.
Danzō distrusted the plan.
He took one of Shisui's eyes.
Shisui entrusted his remaining eye to Itachi and died.
His death further destabilized the situation.
HIRUZEN VS. DANZŌ
Hiruzen wanted negotiation.
Danzō believed the coup represented an unacceptable existential threat.
He concluded that eliminating the clan before it could rebel would produce fewer casualties than open civil war.
Danzō presented Itachi with an impossible choice:
Allow the coup and likely see the Uchiha destroyed during war.
Or destroy the clan first while preserving Sasuke.
Itachi chose Sasuke's survival.
UCHIHA MASSACRE
Itachi carried out the massacre with assistance from the masked man he believed to be Madara Uchiha.
Nearly the entire Uchiha clan died in one night.
Fugaku and Mikoto accepted death at their son's hands rather than fight him.
Sasuke was spared.
Itachi deliberately made Sasuke hate him.
He portrayed himself as a selfish murderer obsessed with testing his abilities.
